Roger Van Dyken of San Juan Sailing has written an excellent Cruising Guide for a week trip in the San Juan Islands. That guide can be found at: http://www.sanjuansailing.com/rogcruis.htm. Check it out.
For a weekend trip, where you go depends more on what you want to do with your limited time.
If your goal is to use your time to be away from people as much as possible and enjoy the nature of the area, here are some suggestions: Sucia Island, Cypress Island (north-east end), Jones Island (east of Roche Harbor), James island (east of Decatur Island). All offer good hiking, and the best chance to see wildlife. If this is your first time in the San Juans, the short (1/2hr -1 hr) hike up to the top of Eagle Cliff on the northern most end of Cypress island offers a good view of the rest of the San Juans. The trail head is accessible from the Pelican Beach Park at the northeast end of the island. There are several mooring buoys, but watch the current. It can be swift.
If the high traffic tourist spots interest you more, then go to Friday harbor, Roche Harbor, Rosario Resort, and/or Fisherman Bay on Lopez Island. All offer good food, good shopping, and fun things to see and do. Use of swimming pools, hot tubs, and other facilities is included in the moorage fee at Rosario and Lopez Islander Resort. Good, smaller, quieter marinas include: Blakely Island Marina, and Deer Harbor. Call ahead for moorage space especially if you want to spend the night.
Charts for the area and a copy of Waggoner Cruising Guide are available on the boat for your use. The cruising guide is very helpful.
Make sure you read the section XII in the Owner's Notes titled: Shallow Water and Obstructions. Running aground in the San Juans is always a real danger, but can be avoided easily with proper caution.
